While the SCMP and others have reported that Nancy Pelosi took a three to four hour detour to get to Taiwan from Malaysia none have asked why Malaysia,Singapore, Indonesia and the Philippines permitted Pelosi's plane to transit via their airspace en route Taiwan. All four ASEAN members could have denied permission leaving Pelosi's plane to navigate the direct route over the South China Sea.
There is in fact the direct KL-Taipei route utilised by EVA Air, which flies closer to Malaysia and the Philippines, well away from China. In any case, the route is a busy commercial route, so harassment by PLA Airforce assets would have been difficult, and quite unlikely.
